This PR introduces several refinements to the e2e framework to improve test execution reliability and prepare for more sophisticated configuration workflows:

Introduces strategic delays to ensure process startup consistency across different environments.

Adds file verification and safety checks post-write for better filesystem behavior.

Uses defensive cloning of configuration data to avoid potential memory issues.

Enhances logging for debug scenarios to aid traceability of generated configs.
